I’ve started to use Penpot for a bunch of design ideas I have. Most recently, I’ve been making icons to use for sites I run. Is Penpot the proper tool for designing SVG logos that I want to embed in websites? If so, any tips from others?
For example, I want to create icons where the background uses the site theme colors. I am able to make this happen but need to modify the SVG export manually each time to remove specific styles.
I feel like I get almost everything I need from Penpot for this task, but I may be missing certain capabilities I haven’t learned yet with the tool.

It can do that. It is not specialized in icon design or drawing, though, so a tool like Inkscape, Affinity Designer or Illustrator will offer more functionality.

I think this will remain to be the case when using penpot; even Inkscape (which has extensive SVG support) does not support this.
